So it's normal they can appear all over the universe - with the space pirats. One alternative idea i would think off: You could also link the metroid directly to Samus. Meaning the metroids aren't really a weapon for pirats but an asset/ally/weapon for Samus herself. That way you could take the Space pirats as the super villans, all over the universe, without needing the metroid linked to their schemes. It frees up an entire range of stories and cites. And It would still make the name metroid relevant.

That could work... Now that I think about it there really is a ton of potential to make the Metroid franchise a much bigger seller; Nintendo just has yet to unlock it.
I think what Metroid needs is what Ganondorf is to Zelda and what Bowser is to Mario: an arch-nemesis for Samus. Sure Metroid Prime worked for Metroid Prime, but that series of games is over. Ridley has always been around, but I don't think Ridley could be the root of all evil icon that Metroid needs. Space Pirates can't really be this either as they are what they are called: pirates who want to plunder the universe. I don't find them evil enough, and they really don't have a leader.
I think a reboot should see the Space Pirates being led by some cunning ultra pirate, who has Ridley under his control. This leader, unlike the rest of the Space Pirates, has more than conquest on his mind: he's truly "evil", at least in the sense that Ganondorf or Bowser is.
