Even if Hulk were stronger, Doomsday will grow stronger while they fight. That's Doomsday's power--to overcome. He'll never be beaten the same way twice and Superman already punched him to death. I know you have a lot of good input. However, even if Doomsday were to win I hightly doubt it would be "Doomsday, easily." This battle would go on and on for a long time. While it is true Superman beat him by pounding Doomsday to death don't forget that Hulk while initially either slighlty weaker or about the same strength as Superman his strength would increase so his blows would eventually become much more powerful than even Superman if he kept fighting. It would come down to basically, can Hulk pound him quickly enough with increasing force faster than Doomsday could counter by resisting the crushing blows. Maybe he very well could but maybe he couldnt. My point is that if Superman was able to hurt him and eventually take him down then the longer Hulk fights and becomes more enraged then the greater chance the Hulk has of actually hurting him. Also dont forget that Hulk does have adaptability as well. Basically this would probably be a slugfest that would go on for ages, but I dont think either one would win easily.
