I'd rather they think of something more interesting to put in chests.

Which basically is the same thing. Either add more interesting stuff to buy or bypass collecting rupees by putting the interesting stuff directly into these treasure chests.

I'd rather they skip on rupees.  Make the game harder, sure, make us ration potions like crazy people, but there are many many things that could be in those chests - armor, optional upgrades for your weapons, bottles... even special items that let you unlock behind-the-scenes content like tokens in the Metroid Prime collection.

I would like that.

Redesign the general collect-a-thon (Gold Skultulas, Poe Souls, etc.,) and assign them to chests

Or rewire the whole "collect fragments of great fairies to revive the great fairy" thing...

Some great ideas.  And Skyward Sword is gonna implement what Khuutra mentioned above.

Dunno if I like the idea of Poe Souls or Gold Skultulas being put in chests though.  I like the OoT Master Quest method better where the skultula's in the dungeons, if I remember correctly, were only obtainable by solving an puzzle.  They should make these devilishly hard puzzles too.  Make the side-quest worthwhile.  Poes should just be tucked away in hard to reach places, out of site, so that only the most inquisitive gamers will find them.  Zelda newbies wouldn't find these side quests accessible but that's fine as long as the main game is.  Just give long time series vets a challenge.

Also, there should be more ingenious prizes, also like Khuutra mentioned.  No more infinite rupees or useless Magic Armors that just make the game even easier.
