I'm reasonably certain the 3DS will operate as a controller in some capacity on the next Nintendo system.  It's a goal Nintendo attempted way back with the GBA and GameCube, and with Bluetooth communication (rather than cords), turning the 3DS into a Cafe controller will probably be easy and make a lot of sense to Nintendo.  Especially if the controllers have all the screens and motion control and gizmos that they're rumored to have.  They'll be hellishly expensive.  It'd be smart for Nintendo to give 3DS owners the option to just turn that system into a second controller without having to pony up $100 for another Cafe pad.
