He cant go in the animus any longer or else he'll die (or lose all sense of reality). I refuse to believe he'll be anywhere but the present if the story is correct. That is where the final end game will take place between the assassins and the Templars. The animus was a training tool and he's been trained. Brotherhood showed us this, so it's pretty much done. The most you'll get out of the next game is most likely that he'll travel the world taking out Templars, because if you read his emails from brotherhood, the war is going on all over the world and assassin groups are being murdered.

They are not going to make this their last game. This is Ubisoft's biggest franchise and they will continue to make more and more games untill it keeps on selling. You might be right in the sense that the story of Desmond could end in a game or two. Also Ubisoft wants to make Assassin's Creed a yearly franchise, so it would be interesting to see how and where to go :)
