Mario works in 2D and 3D. He's cool like that.
Zelda- I can play a 2D Zelda game on a portable, but there's really no doubt in my mind that this series belongs in 3D.
Metroid is a strange beast. I love it in 2D. I love it in 3D. I think it should be a third person 3D adventure, despite the success each game has been. I'm gonna have to say 2D, for now.
