Well, all of the Zeldas and Metroid from GB, GBC and GBA would be a start. Also, I hope all GB games will be in GBC mode...I'm not hardcore enough for colourless games...
I guess Pokémon would be cool as well, and Golden Sun would be übersweet.
While we're dreaming I'd like to be able to play all games from the Wii VC on the 3DS. 
Throw in cloud saving as well while we're at it.
