Going by the history of Pokemon releases we'll see Pokemon Grey launch in Japan in September 2011. In September 2012 Pokemon 3DS will be released.

Why should it take years for them to release the first 3DS Pokemon? Pokemon Grey will be easy to develop since they'll use many things from Black and White and they are probably already in the planning phase of the 3DS games.

So far the release dates for Japan have been:

1996 (Original)

1998 (Yellow)

1999 (Gold, Silver)

2000 (Crystal)

2002 (Ruby, Sapphire)

2004 (January) (Fire Red, Leaf Green)  (probably intended for a late 2003 release)

2004 (September) (Emerald)

2006 (Diamond, Pearl)

2008 (Platinum)

2009 (Gold, Silver)

2010 (Black, White)

(Source Wikipedia)

Going by past releases the latest possible release date for Pokemon 3DS will be late 2013. But Nintendo will want Pokemon on the 3DS as soon as possible and since their release schedule mirrors the DS one almost perfectly we will most likely see them end of next year.

It took them two years to release Pokemon on the DS; what makes this so different?

Why would it be different? DS came out end of 2004 in Japan. Diamond and Pearl were released at the end of 2006. The 3DS was released in february (but Nintendo intended to release it at the end of 2010). End of 2012 would be one and a half years, two years if we consider the system was pushed back due to production issues. It would be business as usual.
