4 - TWW, OoT, MM, TP. Pretty sure I can say TWW is the best.

Really? Skill is more subjective but story less so.

DQ? Little emphasis on story/story nothing to write home about. MH? Barely a story. Mainline SMT titles (Nocturne, Strange Journey)? Stories are nothing to write home about either. Yet i like those series. Hmm...

And not like Zelda games have stories all that great either. Clearly I'm talking about the gameplay when it comes to 2D vs. 3D Zeldas.

Eh... Majora's Mask has a better story than like 90% of other games out there.  I'd say it has a better story than literally every traditional JRPG I've ever played.

I also think you're being a bit harsh on DQ, the story in DQV especially is among the best in the genre imo.  If DQV isn't something to "write home about" then I'm not sure what is?
