I think the eyes hurting thing is crap. The main guy said it didn't hurt his eyes. I'm wondering if those other two just have issues with 3D in general, maybe going to the movies is also an issue, outside of additional glasses.
However, the viewing angle for 3D might be an issue, but, meh, how often do you move any handled you're playing. I don't think I've ever seen someone hold one anywhere but directly in front of them.
