I greatly prefer Phantom Hourglass to Spirit Tracks. The only thing I liked better about Spirit Tracks than Phantom Hourglass was the music, which was great. But I absolutely hated the train. I found the boat to be much more enjoyable. I also actually really like the Ocean King Temple in Phantom Hourglass. I know some people don't like repition but I found I enjoyed finding out how things could be done differently with new equipment.
I also really hated playing the instrument through the mic in Spirit Tracks. I thought it was a cool concept, but it just did not work for me.
