That all being said, I read some interesting article on abrogation (written by a born-muslim: http://www.answering-islam.org/Authors/Farooq_Ibrahim/abrogation.htm ) that actually talked about rules (and abrogation of rules) regarding the penalty for adultry/fornication but it wasn't clear what the final ruling is...either way I think the penalty of death didn't fit the crime.

Abrogation is not part of the Qur'an. That is newer extreamist tools used to push their view of what they want Islam to be.
