Who said they'd need to break their Sega partnership? Sega and Nintendo are pretty close, and if Iwata asks Kayima to make "Star Fox Climax", I can't see Sega standing in the way of that. Not if they want to make Mario & Sonic 3. ;)
Besides, they could even work out some deal where Sega could publish an arcade version or something. Worked out fine for F-Zero.
