They're not emulated but actually reprogrammed supposedly, and they support display in 3D (unlike the VC games). So theoretically they could be the "best version" possible. For example, FDS games like Metroid, Excitebike or Castlevania will probably have battery save and the FM soundtracks (which were dropped when they were converted to carts for the west). They could also add in additional content from the later rereleases too for the games that have that (like the Mario Advance releases) and imports (like Murasume Castle) will be fully localized.
