So I want to buy GoW1&2 and I have both a PS2 and a PS3. I decide to buy the Collection as it's more convenient getting them in one package, costs less (at least here in Japan) and has slightly better visuals. You're telling me that my purchase doesn't count for GoW1&2 sales? Even though I would have bought both of them on PS2 if the Collection hadn't existed...

Even though it's God of War I & II, it's on a different platform altogther, so it should count separately. It's like when a game is exclusive to one platform, then goes multiplat, get's upgrades, extra DLC, visual fixes etc, etc. That game is still on a different platform and still a different game (Mass Effect 2/Bioshock come to mind).
Just because it's says God of War I & II (which really, the GoW Collection is a game in and of itself) doesn't mean the sales should be included with PS2 iterations. You can't play them on the PS2, so why should it be included? Even VGC doesn't include them, as they shouldn't.
At this point, the consensus is correct, God of War III is the fastest selling (and will be the highest selling) in the franchise.

PS3 Mass Effect 2 sales will still be counted along with the other versions of ME2 even though it's a tiny bit different. Bioshock sales are counted along as well, so I'm not sure what you're getting at with that.
If I buy COD4 on the Wii will the sales not be counted with the COD4 franchise just because the graphics aren't HD like on the 360/PS3? (just like GoW 1&2 PS3 vs. GoW 1&2 PS2) VGC also doesn't combine other games on different platforms together (ME2/Bioshock/COD games, etc) so why would they combine them in this case as well? You're point makes no sense.

The simple reason they shouldn't be combined for a comparison like this is because you have no idea how many people are rebuying the GoW games versus those playing them for the first time like you. Too many possibilities like people rebuying because of graphics, rebuying to replay their favorite games before the third comes out, rebuying because they love the company (I'll be doing that for the Ico/SotC collection), or buying because they've only played one of the two games before. Just straight adding up the sales means you ignore all of these possibilites without any proof that they're insignificant and thus give those two games an unfair advantage against God of War 3.
