Alan Wake won't be counted because its a digital download.
Some of the bundles you mentioned were the $400 consoles. So it wasn't exactly a free game.
Most importantly, not every Xbox 360 is sold with a game. I believe every Wii sold this year came with two games. Probably last year as well.

DD games in retail cases are still counted by trackers. Look at GTA Episodes from Liberty City, or the various PSN cards that came out around PSP Go (GT, LBP, etc). Though I'm not sure how VGC tracks these things?
