Having to pay for an entire software run upfront seems like it could be very troublesome issue for smaller developers, particularly companies like NIS that are barely surviving from one game release to the next as it is.  Granted, it would normally be expected for a publisher to handle all of their own costs, but the implication is that Sony, Microsoft, and even Sega back in the day handle(d) this situation differently.

Sega didn't.  Their policies were basically identical to Nintendo.

I'd say 1 and 3 are legitimate problems and things Nintendo should (hopefully) come around on, 2 is a problem inherent to solid state media (and a dead giveaway that Alchemist has never even considered touching Wii), and 4's not really much (any?) different from Sony/MS, and also doesn't seem to be the case if you're a 3rd party with attractive software (lol Alchemist).
