Sounds like I might have a slightly similar problem with my eyes aswell, depending on what angle and distance. Although i can still see 3D, i saw it at the Avatar premier screening last Dec.

Pretty sure you can do exercises to train your eyes in some cases, maybe check it out. Surgery too, not that i would want to do that. Its meant to be something you should work on when you're young too.
