I dont think your problem with 3D is related to your glasses. Wearing regular glasses beneath 3D glasses doesnt affect the images. My argument about regular glasses tough wasnt that it is easier or better to see 3D. But that it may be less annoying to people who wear regular glasses since they are used to wearing glasses already. At least, thats the case for me.
Between, you arent suppose to be focus to see 3D using glasses. When each eye is getting a different image seeing in 3D is natural. Polarise glasses (used in regular theaters) doesnt totally blocks the image that suppose to be going at 1 eye from going partially to the other. This will give a small blurry aspect (ghosting) to the picture. You should still see 3D tough.
