Everything from OOT on is pretty clearly linked (bar the Flagship titles, which are sort of in their own little world). MM and TWW are both direct sequels to OOT (though each follows a different alternate timeline, one for the world Link came back to, the other for the one he didn't). Then PH is a direct sequel to TWW, and ST follows it centuries later. TP follows centuries after MM. And now we're learning SS takes place before OOT, so you can probably expect some connections there.
The earlier games (LOZ, AOL, ALTTP, LA) are pretty easy to connect to each other as well. As are the Flagship games (OOA, OOS, FS, MC).
