What do you mean by class customization? Do you mean like Call of Duty letting you make your weapon/ability loadouts from scratch versus other games like Killzone 2 restricting weapons/abilities availability based on your class?
I suppose there's a case for either side, but in my opinion I've enjoyed playing Killzone 2, Team Fortress 2 and Battlefield games where your abilities/equipment selection are based on what class you are.
That isn't to say I don't like the starting from scratch side though. I think I like having a certain limit on it though like the weight limit for your equipment in MAG for example.
