I would say no considering most FPS don't really have intriguing story (Sure Nintendo could possible make one). Even if they do try to have a decent story it comes across as lame to me. For instance Halo, I could give a rats ass about the story line / characters in that series. FPS are mainly just there for killing and story is way down on the list (sure they try to have good story but in my opinion a FPS can't have a good story (only FPS that breaks this exception to me was Max Payne)). Sure Nintendo could make some story around FPS but I highly doubt they even care to. Even FPS shooters I have enjoyed (Time Splitters 2 (GCN), Goldeneye 007 (N64), CoD:WaW (Wii)), I don't give a shit about the story. My only concern is control and game play. If I want a decent story to follow I would pick a different genre. So I don't think Nintendo would ever invent a character just for FPS genre only. I could see them making a Mario Paintball game or another Metroid Prime (which most consider not exclusively a FPS) but that is about it.
