Well, Miymoto commented on Pikmin 3 and said they are working on it but he didn't want to show it because it would get overshadowed. Had they shown VS it would have been cool for 5 minutes before they started talking about 3DS. Then VS would've been forgotten.
Look at it this way: Nintendo might have a conference in fall to show stuff that wasn't big enough for E3; VS, The Last Story, XenoBlade etc.
