Forgive me if its explained in Spirit Tracks (not played it) but haven't multiple Zeldas died already?  Isn't every first daughter of the King of Hyrule named Zelda?

 

Besides, the 'other' timeline still exists.

yeah but this one had Zelda as  a " Ghost that will aid link across the whole game " or something along the lines, i don't remember.
