I know that they are using shipped numbers and VGChartz uses sold, but I can't see there being that big a difference between shipped and sold for PS3 and Wii but such a small one for 360, and I can't see there being widespread undertracking of PS3 and Wii games by such an amount

The VGChartz attach ratios are based off of the weekly data.  If a game isn't tracked or it simply has a LTD listed on the game page (sometimes they are tracked, but also have a static number added) then it doesn't factor into the total software sold.
