Maybe I didn't explained myself properly.
The encyclopedia in itself is not wrong. Having a "codex's/datalogue/whatever" is a very welcomed feature to players that want to know more than what the story gives.
What I am against is when you need to stop playing and start reading because you got confused by the complex story and you want to understand well what is going on before continuing. This is what's wrong, and my friends and I got that in Xenosaga II.
A codex or encyclopedia is fine as long as it remains a bonus, not something that becomes necessary
