I actually didn't mind Raiden that much (I mean, we'd all rather had control of Snake, but he wasn't that bad...), but what I did mind was the over-convoluted story and (once again) Otacon. I mean, that voice actor of his did not help me feel sorry for him. At all. That moose mating call of a cry was just eye-roll worthy. *Hears it in his head* Gah! 
Although I must say that Vamp was an awesome villain. The dude on roller skates? Not so much...
