For me, Ocarina of Time. Its just the most well-balanced, and probably the only game of the PSone/64 gen I can still play to this day (okay FF's & Mario 64 are timeless too...)
But god damn was Twilight Princess amazing. Could have been so much more, easily the best ever, but it came one year too late.
