Maybe they ran out of the amount allocated to them? It may be the same mistake that was done in Japan at the time, retailers ordered more of the stand alone game and less of the bundles, the bundles ended up sold out and they were left with copies of the standalone game which took their time to sell. Or maybe there is a limit set by Nintendo/Capcom.
The bundle was a constant presence in Gamestop's top 30 bestsellers list, while the standalone is not there. Same thing at Amazon - the bundle was a constant presence in the top 100-200, the standalone was in the top 500-600... And now that Gamestop no longer offers the bundle online, the bundle is suddenly around number 65 in Amazon.
