Well, considering the 3DS will probably use a new type of cartridge or media source with a larger capacity (maybe upwards of 1-4 GB), I don't think the cart size will be a limitation.  Its more about the time and effort needed in transversing 493 + new Pokemon over to a 3D game with full animations.  That's the real reason Pokemon games have kept the style they have.

I mean, if you look at all other Monster Training/hunting games, they have gone fully 3D and have full animations for a wide variety of monsters, some totalling well over 100.  From Dragon Quest Monsters to Monster Hunter.  Pokemon could do it just as easily.  In fact ,even easier, as Pokemon is the one series that not only has a dedicated team devoted to a monster training game, but a whole COMPANY focused on making one series.  They just don't want to break the formula they have going, which is understandable because its still selling multiple millions.
