Anyway, I think part of it has to do with the expertise of the developers, at least in the case of Fallout 3 and Bethesda. The developer generally make FP fantasy RPGs with no gunplay. Is it that suprising that the shooting element isn't going to be quite as good as the RPG elements. It's the same with Mass Effect, Bioware are only just learning to do shooting mechanics.
As for Heavy Rain and it's movement controls it is a bit odd. All I can say is that the developer obviously disagreed with you and thought it was fine to put it in the final product (not sure why myself). Can't comment on Deadly Premonitions as I haven't seen or played it. And finally, God of War 3... wait until it's released, it may have some suprises we don't know about.
There will always be games where the mechanics just aren't up to scratch for the time.
