I see what you mean and I can hear it somewhat in TP and can hear it in MM but not so much Ocarina and TWW. But either way that theme hasn't been really prominent since MM in 2000 so I don't think people really care much at this point. For me, if it sounds good, that's all that matters.

EDIT: Also the Ocarina of Time doesn't have the "Zelda theme" at all.  Rather depressing.
