I would say GameBoy was Nintendo's highest profiting system. However that depends if GameBoy:Colour is not included maybe not. I think Nintendo DS is and has been Nintendo's most profitable system to date. But if your not counting the Wii or DS, then I'd have to say GameBoy:Advance (If you don't count colour in the origional GameBoy list).
Why do I think GBA was the most profitable. A) Nintendo had to sink barely anything into R&D the technology didn't have to be invented it didn't have to be tested. Nintendo made the GBA for a profit from day one. I think the origional GameBoy required alot of R&D and origionally how much profit did Nintendo make from every hardware unit sold? probubly not much considering the technology was brand new and never done before.
So the GBA would need little to know R&D and games were cheap to develope for it. Pokemon and other franchises pushed millions of GBA's. Some have argued that the GBA kept Nintendo profitable during the GameCube era. Even though I know Nintendo made a profit on every GC sold. However that doesn't change the fact that GBA's must have turned a huge profit!
