When they merged, the two company devisions actually tried to retain their seperate projects and devisions as not to conflict with the work that had previously been going on.  However, since then, a lot of the projects on the Square side have been influencing the release schedules and such of the Enix side.

As a whole however, there's been various interviews and such were Square and Enix workers have said they not only work on different teams but are discouraged from communicating together.  And there's more than rumors going around that members of the development groups who develop games for Enix (such as Tri-ace or Armor Project) were not especially happy about the merger.  Not surprising as they once worked for a company whos structure was one of mutual capital gain and relative balance, but is now tied together with one of the most unbalanced and compulsive gaming developers in Japan.
