I think we can compare the Prime trilogy to 3D Zelda... sorta.
MP1 = Ocarina of Time
MP2 = Wind Waker or Majora's Mask
MP3 = Twilight Princess
MP1 was a big jump forward for the series and is generally the most memorable.
MP2 was drastically different, which drew lots of criticism (though in this case it was gameplay, where as WW got criticism for the cell-shading) OR MP2 is remembered for being a lot more difficult and stuffs than other entries (like Majora's Mask)
MP3 is more polished, and stuffs, but because it's a sequel, it doesn't reach the same acclaim the first got.
