I enjoy MP3's boss fights more, and the gameplay feels much tighter, even with MP1 getting the wiimote treatment (less delays in morphball shifting or switching between beam and missile). MP1 has the advantage of actually having a use for 250 missiles, while MP3 has the advantage of making incredible use of the grapple beam. The use of the gunship was a great idea that didn't follow through. It was poorly utilized after Bryyo.
It's a better game in the sense that sequels should be better than their forebears, keeping in mind that MP1 was a far more dramatic and significant leap for the franchise. I can understand why a lot of people find MP1 the best, but MP3 was my favourite.
