Well I have a non-modded Wii with Homebrew Channel installed, I just updated HBC first and then did the update throught the Wii system menu. Everthing works fine, homebrew and all.
I think it's just people who either have a modded Wii or turned it off/had a power out in the middle of updating.
No need to stress people.
