People seem to be missing that it's the 100 most influential of the Year, not ever.
So why is he up there? Because this year(2006 that is), saw the release or the Wii, which has just changed Video gaming forever. Now if we assume that that credit is entirely Miyamotos(and it isn't, but we like to associate things with an individual), than that is pretty influential. He's just completely altered a multi billion dollar industry, while at the same time opening gaming up to millions of new people. Sounds more influential than most of the people on that list.
