Don't be so worried. The Metroid franchise is ripe for prequel mining, and if it's attached to Zelda that just means Link is going to the end of time or Ganon is going to crush everybody's imagination or something.
When Nintendo wants to make a game, they make it. If they don't, then they don't. They're not the kind of company that lets story issues get in the way of a good game (or some reliable game sales).
