Oh, i think some people took my comment a little differently then I thought.
I would think that Ganondorf would still be an enemy, but not the final enemy, you'd run into him several times (maybe even a few battles, throw in the classic ping pong of energy) and eventually he is killed by the real villain, then Link has to go to the final 3 dungeons and assemble the super secret item then go to the villains lair and kill him.
