Some really had a bad experience, like Id software. Even though they do not admit it, they hold a grudge againt Nintendo (I don't think Carmack does though).

The censorship on Wolfestein and Doom for the SNES and some limitations Nintendo had back in the day.... That's what I heard anyway

Nintendo sure did piss off a lot of developers back in the day.
