I think the problem has more to do with the fact that you don't have the extra stability of a two-handed grip like with conventional game pads. I see my sister struggle with this as her thumb actually shoves the nunchuk out of her grip while she uses the thumbstick. The nunchuk doesn't bother me at all, personally.
I think Nyko's wireless nunchuck is bigger than an ordinary one, due to it needing its own battery. Expensive, but you get the added bonus of getting rid of that garrote wire. Might be worth looking into. Especially if you're like me and the cable between the wiimote and nunchuk gives you strange urges to strangle yourself or others.
