Yes initially I belive that graphics played a huge role in Square choosing PS2. When the PS2 launched in 1999 it had arguably superior graphics to the Sega DreamCast and Nintendo's 64. It went unchallenged till 2001 when it went to the GameCube shortly after with Crystal Chronicles. Continued support for the PS2 was simply do to hardware success in Japan and the kickbacks that Sony gave them to remain exclusive. Sony acted as a publishing partner who's first party teams assisted Square Enix in making their FF games.
Why won't Nintendo see the mainstream fanchise return for another decade or so. Simple reasons
1.Nintendo is graphically out gunned. Now you point out that next generation Nintendo could lead, not likely. Nintendo has championed themselves as building cheap cost effective hardware a more powerful system then PS4/X-Next would have to be more expensive then their competitions hardware. Which would be contrary to Nintendo's own guidlines.
2.Nintendo would never pay the amount of kickbacks Sony and Microsoft are willing to pay. You know for a fact that Microsoft gave Square tons of incentives to port FF13 over and Sony is giving even more incentives to prevent FF14 from being ported to 360. Nintendo on the other hand is satisfied to see Chocobo games and Crystal Chronicles titles. They are in no rush to pay for Square's content the way Microsoft and Sony are.
3.Sony isn't going anywhere any time soon. They are restructuring and innovating to try and stay in the game. I more then anyone here would love to see Sony bite the dust but that is irrational. As long as Sony continues to be around providing Square with tons of benefits we won't see the franchise switch over to Nintendo , let alone exclusively to Nintendo. The soonest Sony could die is if PSPGo and PS4 both bomb. Which at earliest would be 2016.
4. Nintendo and Square used to be really tight, but their relationship has faded. For Square to exclusively support Nintendo again would require alot of Nintendo's support. At one time Square had the liscensing rights to mainstream First party franchises like Mario. Nintendo would have to show similiar support today. Nintendo isn't going to outsource the likes of Mario to Square-Enix ever again, its highly doubtful.
5. Final Fantasy Crystal Chronicles is already exclusive to Nintendo's platforms. Nintendo and Square work really closely on the Crystal Chronicles franchise. With their already being an exclusive FF franchise on the Wii and DS it is doubtful that Square will any time soon switch over their mainstream titles. Why bother putting all your eggs in one basket when you can put them in three and turn more profit. Square stands to gain alot of profit supporting the 360 and in Japan supporting the PS3. Why bother cutting yourself out of a successful market. I can gaurantee their will be millions of sales of FF13 on 360 and PS3 opposed to likely up to a million on Wii with Crystal Bearers! Why cut off a succesful money making branch?
I could come up with more reasons but I think I've made my point. For at least another decade I doubt that FF mainstream titles will appear on Nintendo's main platform. If they do appear on Nintendo's next platform it is highly doubtful that they will appear as exclusives on that platform or any other Nintendo platform.
