Mario: Super Mario World (64 is my favorite 3D)
Zelda: Link to the Past (Twilight Princess is my favorite 3D)
Donkey Kong: Country 2 (1 is 2, 3 is 3 :)
Final Fantasy: Tactics (Advanced sucked, A2 was a little better but not as good as the original)
Final Fantasy Main Series: VIII (VI, VII, and IV are my runners up in that order)
Guitar Hero: II (3 and IV are tied, I haven't played all the side ones)
Mario Kart: 64 (Wii almost beat it)
Smash Bros: Brawl (just over Melee)
Pokemon: Silver (hopefully Soul Silver will supplant)
DragonBall: Budokai Tenkaichi 2
Mega Man: IX (used to be 2)
Halo: 1
COD: 2
Star Fox: Assault (then 64, then the original)
Currently dreaming of: DKC4 or Sonic the Hedgehog 4 (classic 2D platformers) for WiiWare, Smash Bros. for DSi, New Super Mario World for DSi, a Wii remake or true sequel of Final Fantasy Tactics.
