What Tom Clancy game is Alex Jone talking about in his Watchmen review?

It does sound like he is bringing in Modern Warfare here, and thinks it is Tom Clancy.

     In the second part of the interview, The Lone Gunman episode clip, they are planning to fly an airplane into the World Trade Center.

I saw that.  That is creepy.  In regards to videogames, he is off, playing fast and loose.  He has done this in the past with other areas.  He sees conspiracies in WAY too many areas.  Anyhow, it is how he makes his money, so won't speak too much about it.
