Anyone remember when analog sticks came out? How long did it take you to get proficient at it? Most likely wasn't instantly, was it? I remember it well. After using a D-pad for 11 years prior (and joysticks before that for several years) the analog stick felt too liberal. You had to guide it with precision far more than the D-pad.
Then came the Wii remote and I relived that learning experience all over again. The IR function felt too liberal at first. Coordination and motor skills were not developed to master this new function yet. After time, just like the analog stick, the nuances of the IR control became involuntarily contained and the skills increased.
Once mastered it provides a much more accurate method to aim at a target and better still multiple targets (imagine playing Link's Crossbow Training with dual analogs). The speed and precision over analog sticks became much more apparent as my time with the Wii remote increased.
Now some may refute this claim and state others still believe dual analogs to be superior but to those I've spoken with (which includes dozens of my colleagues in the media) we've all found the Wii remote to offer the best controls for FPS's on home consoles.
And finally, people tend to be graphic whores before control whores and therefore sales of multiplatform FPS's on Wii are far more indicative of the graphic disparity between the consoles and not the quality of the controls. To put it another way - HD console owners call Wii graphics bad but Wii owners don't call dual analog controls bad, just not as good. See the difference?
