No you can't use the Gamecube controllers, but don't worry you will get used to it. I had played alot of the Gamecube Primes just before playing Prime 3 and i'll say it took me about 1/3 of the Game to feel really comfortable.
Now, there is no going back, i tried but couldn't. This is the only reason i am seriously considering buying the new play control version, because i want to be able to enjoy Prime 1 again but currently can't.
BTW: which control option are you using?
