I'll answer in parts.

Firstly, do not put it on a console. Half the point of Pokemon is that it's portable and encourages playing with friends in person. Do not put it on a console.

I partially agree with you. If you couldn't meet up and trade, etc. it wouldn't be quite the same.

But for those of us who don't do much in that, the promise of a full 3D Pokemon experience on any home console is enough to outweigh your reasons. And online play, or the ability to save information to your controller, means that, while it certainly isn't the same, there is still a social part to it.

Then wait for a DS2.

I'm trying to think of how I would rework the combat system in a way that balance could be easily maintained...

I too would enjoy a 3D environment. Kinda like Zelda TP only with pokemon, perhaps smaller sections to fit more pokemon and NPC etc. in the fields...

But as for combat, I'd like to see that happen in the real environment. If your on a field, fight on a field. This should actually balance out a lot of issues...a fish type pokemon can still have an advantage over an earth pokemon (watergun) but it would be far less immobile then when in the water. On the other side, when you battle on sea a land-based pokemon is confined to the pokemon or the platform the trainer is riding at the moment.
