Nothing. There are some really well done complex stories. Various Final Fantasies come to mind. Chrono Cross also had a well done and complex story aside from a few pacing issues. Also, Xenogears is considered by many to have one of the best stories in a JRPG and is also known for being mindnumbingly complex. However, there are attempts at complex stories in JRPGs that fall completely flat on their face. Eternal Sonata comes to mind. I never played it and I wouldn't be able to give you a fair opinion. There general opinion about ES's story is that it tried to be deep and complex but in the end is overly confusing and ridiculous.
