 Metroid, Metroid II Return Of Samus, Super Metroid (Metroid 3) and Metroid: Fusion (Metroid 4) are the main storyline.

Metroid Prime, Metroid Prime: Hunters, Metroid Prime 2: Echoes and Metroid Prime 3: Corruption are a sub-series taking place between Metroid and Metroid II.

the thing is metroid, metroid II, super and fusion, follow samus' struggle with metroids and metroid prime follows samus struggles wih metroids. what prime did was place samus in a different time, as oppose to placing her in the most linear matter after fusion, this way the storyline acquires more depht and players are left expeculation when in the timelien does priem takes place. i can be wrong but this is what i think.

Prime is a subseries. A sidestory. A gaiden. We know when they happen and they deal with Phazon. Not surprisingly, the main series doesn't deal with the subject of the subseries (Phazon), and the subseries is placed and created in such a way that it doesn't contradict the canon of the main series.
